So you take all the reshade files in your pc FFXIV game folder (as well as the shaders and presets folder) and copy them over to your Steam Deck (the video mentions the location). BUT!!!! The one extra thing you need to download and add to that steam deck folder is d3dcompiler_47.dll - - there's a download link in that same youtube video.

Which version of Reshade did you get and install? because you need the download thats got Full Add-on Support for it to work with FFXIV. So if you grabbed the other download that could be why its not working. When I first went to reinstall it I chose the Full Add-on Support version of ReShade 5.9.2.
