They will be replaced by buffs if you keep building them up and resolving other issues. I'm looking for an answer as well, one site mentioned you'll replace your settlement if you claim a second one, so you can only have one at a time. I haven't tried it yet though.because you can have one per save, and you can have 15 saves. I actively play 5 different save games at the moment, and check in on my settlements on all of them regularly. I have NO issues with them.
